You haven't been giving the shots directly into the teat have you? This is not a good thing. We have a doe that just kidded today. For the last couple of weeks, I have been treating her with 1 CC Gentamycin and 3 CC's of Penicillin G (300K IU) to start, then alternating every 12 hours between the two, the entire treatment for 5 days.
I gave the shots all SubQ in the hind quarters.
Her "milk" went from thick and clumpy dark brown to an almost normal colostrum color. She too had the large clumps you mentioned. What I did was massage the clumps between two fingers before trying to force them out - they did come out. I was milking her every 12 hours as well to make sure I was getting the infected milk out of udder. After a couple of days, I got the last of the clumps out and was able to easily milk her.
If you are not comfortable with doing it this way, I'd recommend getting the ToDay teat infusion kit.
But from what I have read, NEVER give a shot in the teat or udder since it is basically vessicles walled off from the other parts of the body. The antibiotics injected in this area could do harm.
